Your Role
In the rapidly evolving field of structural biology, the accurate modeling of large macromolecular assemblies remains a significant challenge, even with the advent of advanced AI tools like AlphaFold. While experimental insights can enhance the modeling process, current methodologies often lack automation, efficiency, and broad applicability. In this position, you will:
- Design and implement computational strategies to elucidate the atomic architecture of extensive macromolecular complexes by leveraging tools such as AlphaFold, RoseTTAfold, and OpenFold, in conjunction with your own innovative AI methodologies, while incorporating experimental data from in-cell cryo-ET tomography and crosslinking mass spectrometry.
- Explore and apply techniques that merge statistical approaches, including Bayesian inference and Monte Carlo sampling, with non-linear optimization and cutting-edge deep learning methods (e.g., geometric deep learning and reinforcement learning).
- Contribute to collaborative open-source projects such as OpenFold, AlphaPulldown, and Assembline.
- Ensure the dissemination of your code through well-structured, documented, and rigorously tested software packages.
- Utilize these novel methodologies for various research initiatives within the TransFORM consortium.
You will be part of the research team led by Jan Kosinski at EMBL Hamburg, with a significant portion of your tenure spent as a visiting postdoctoral researcher in the Fabian Theis group at Helmholtz Münich.
Contract Details:
- Duration: 3 years, with the possibility of extension up to 5 years.

Your Qualifications
- Ph.D. in Computer Science, Computational Structural Biology, or a related discipline.
- Strong proficiency in numerical libraries such as NumPy and SciPy.
- Experience with machine learning frameworks, including Scikit-learn, TensorFlow, PyTorch, or JAX.
- Demonstrated experience in the management and dissemination of software packages.
- A keen interest in collaborating within the multidisciplinary environment of EMBL, Helmholtz Münich, and the TransFORM consortium.
Preferred Qualifications
- Experience in computational structural modeling or deep learning. Candidates with a robust background in either computer science (and a willingness to learn structural biology) or structural biology (with proven programming expertise) are encouraged to apply.
- Familiarity with deep learning techniques applicable to the modeling or analysis of 3D macromolecular structures, such as geometric deep learning, graph neural networks, transformer models, and reinforcement learning.
