Research fellow (M/F/d)

in the DFG-funded Collaborative Research Centre (CRC) SNP2Prot "Plant Proteoform Diversity".

The position is funded from 1 October 2024 to 30 June 2028 in full time. Salaries will be according to

Entgeltgruppe 13 TV-L depending on the assigned tasks and individual qualifications.

**Tasks**:

- Bioinformatics research within the framework of the SNP2Prot subproject A03 Mutation-sensitive prediction

of transcription factor-DNA interactions in plants.
- Development of novel software for the analysis of GHT-SELEX data, DAP-seq data, and ChIP-seq data in dif
- ferent ecotypes of _Arabidopsis thaliana_.
- Analysis of GHT-SELEX data, DAP-seq data, and ChIP-seq data in different ecotypes of _Arabidopsis thaliana_

generated by the CRC and our collaborators in Europe and North America.
- Development of novel models and algorithms for de-novo motif discovery and the prediction of binding

affinities of transcription factors (TFs) to their binding sites (BSs) in different ecotypes of _Arabidopsis thali-_
- ana_.
- De-novo motif discovery and prediction of binding affinities of TFs to their BSs in different ecotypes of _Ara-_
- bidopsis_ thaliana based on GHT-SELEX data, DAP-seq data, and ChIP-seq data.
- Identification of cases of (i) orthologous TF proteoforms with different binding affinities to identical BSs, (ii)

identical TF proteoforms with different binding affinities to orthologous BSs, and (iii) orthologous TF pro
- teoforms and orthologous BSs with epistatic SNPs with compensatory or even synergistic effects on their

binding energies.
- Presentation and publication of scientific data and methods

The opportunity to obtain your own academic qualification as part of a habilitation or doctorate is given.

**Requirements**:

- An excellent MSc degree (or equivalent) in bioinformatics, computational biology, computer science, or a

closely related discipline
- A strong interest in analysing GHT-SELEX data, DAP-seq data, and ChIP-seq data and in de-novo motif dis
- covery and the prediction of binding affinities of TFs to their BSs
- PhD experience in bioinformatics and publication experience in bioinformatics are considered a strong plus
- Expertise in the analysis of sequence data with bioinformatics methods, statistical models, and machine
- learning approaches is considered a plus
- Solid programming skills at least in Java and R and expertise in algorithm development and software devel
- opment
- Excellent English language skills (active and passive, written and spoken)
- Highly motivated to work in this central bioinformatics position with its freedom and opportunity to collab
- orate closely with research groups A01, A02, and D02 of the CRC and our international partners in Europe
